I just finished most of the upper half of the routes (kill eito routes) and maybe half(?) of the spare eito routes.
I am now at the route where it seems Hiruko knows what's happening and tells Takumi what's up. I got to the part where there was a lock but was able to bypass it because I supposedly did those routes already. So basically at the part where all the stuff the I was thinking of are slowly coming into play. Currently at the day where Hiruko said we are back at the SF route. But I stopped because I felt that I should do some other routes up top to see if they might be some important things there.
But also I want to make sure I do most of the other routes before continuing it. My question is, do I do the route where it branched of where I choose the option to kiss Hiruko? I don't want to continue SF first if the one below it is needed for the story to naturally progress.

Ultimately it's your own choice though, there's no real "natural progression". Some of the concepts that get introduced in the SF route should make it pretty obvious that it will give you information that will drastically change how you think about the rest of the game as you go through it though. That's not necessarily good or bad, it will just change how you view things as it happens on other routes.

Your route order will drastically change what information you get when, which will influence how you go about forming theories in the later routes and slowly piecing together the "whole story". As a mystery novel, I want to enjoy the ride, wonder about the mysteries, and reach a satisfactory conclusion, 100 Lines, as a game, fails to do all 3, the ride is constantly ruined by the character's stupidity, and most of all, eito's sabotaging, which inflate the play time to the point were your capacity to care or feel for the characters has long vanished, the mysteries are either left open, or receive nonsensical resolutions.
Take the 100 days mandatory quota, and take eito away, and this would have been a decent game.
