The idea that the Biolizard and Shadow almost did the same revenge plot is also really interesting. They both were parts of Gerald's plot to ensure the ARK crashed, and both got brainwashed into doing so (how else would the Biolizard know to fuse to the ARK?). The only difference is that Shadow was intelligent enough to be reasoned with and could redeem himself, while the Biolizard was nothing but a disgusting perversion of nature that had to be killed.

Shadow was clearly intended to stay dead, given how big of a deal they make over his sacrifice at the end of SA2. But he was more popular than sonic himself in the 2000s, and Sega wanted some easy cash.

Heroes kind of does? But by 05 most characters feel like they've been reset. Eggman is back to being a generic bad guy, the 'canon' route for shadow is just him stuck where we see him in heroes, everybody else is static.
The adventure games actually had stuff like tails learning to become independent without sonic, or amy not letting herself be a damsel in distress. Heroes story is pretty bare bones, and while 05 expands shadows lore a lot, it doesn't really progress any characters.
