Metal sonic hates him because he really thinks he's the real sonic, his motivation is to prove he's the "real one" beating his knock off
Scourge hates sonic because being an alternate dimension sonic, he started to feel like an inferior version of him when he noticed sonic comes from the prime earth. Is more about his sense of inferiority and low selfesteem.
Shadow reasons to hate sonic when he was a villain was more about sonic getting in the way of his plans and how puzzled he was when he showed how powerful and fast he was as a natural being, compared to him, an artificial ultimate lifeform, he was even surprised to know sonic looked like him for some reason.
Surge hates sonic because even with amnesia, she knows the reason she became what she is now, is for sonic existing, how she's a knock off and how sonic morals and ethics are stupid in the grand scheme of things, she was too brainwashed and programed to hate him by Dr starline, in the end she just don't want to feel like misfit or a villian, she just knows she was programmed to be like that.
Jet is the more normal rival, by the fact he just wants to prove he's the actual fastest thing alive instead of sonic, while having a high ego.
Knuckles was more about being played for a fool by eggman when his main objective was always protecting the angel island.

All of them are different from sonic despite a lot of them looking like him.

I headcanon Shadow both respects and felt jealous of Sonic for his ability to influence others. Sonic can make people regain their lost hope while Shadow lacks that inspiring influence and can only physically fight as a way to support others.
It's why he wouldn't be able to turn around the Forces war even while being equal in stats to Sonic. They didn't need a power house, but a hero like Sonic and Shadow isn't that hero.
He moved on from/coped with that jealousy when he realized that he isn't Sonic and that he'd rather die than act like it, Shadow is himself and happy with that. He'll bring the hope he promised Maria by helping Sonic when he needs a hand.

Then there's the fact that their strength difference is huge. Actually, now that I think of it, it's the ship with the most strength difference in the entire thing. She's so weak she can't physically resist him at all.
There's also a stigma against traditional male sexuality, that's an element of it.
