It's mentioned that we're looking for someone with close connections to the church, the mayor, and the police.
Asgore fits that criteria neatly. He has a black shard. He alludes to some sort of misunderstanding about him wanting to protect everyone.
When we exit the church, he emerges from the bushes to the south east. The only thing down there is the bunker.
He was there outside the Holiday house to hear that Susie and Kris are looking for a code, meaning he now knows we're looking for it.
We already know the Knight has the code, so a possible reason to capture Undyne is to stop us from getting it.
I don't know if this completely counts as a red herring considering how easy some of this information is to miss.
I don't think he's the knight, but he's certainly got a lot more going on than just having a black shard would suggest.
