So I'm thinking that Dess found the soul in the shelter and gave it to Kris. Likely during some moment where things absolutely went to shit and Kris died. Kris and Dess, maybe also with asriel, decided to explore the shelter. We see rations and various survival tools in dess' room and the code for the shelter was hidden in her guitar so she probably likes to do exploring and the shelter was maybe just the latest on her list. So kris is there, because it seems like Dess had an effect on kris since he entered the parental lock numbers "knowingly". The two of them enter the shelter, find darkness, and the "fear of the dark" manifests. Kris dies, dess is wounded. She finds the SOUL, which she gives to kris as an attempt to save him. But doing so damns her to be trapped in the dark. We know that the soul can shine and keep the darkness away, so Dess may have gotten taken the moment she no longer had it. Kris, with the soul and a new life, now is trying to find a way to get Dess out of the darkness.
Also, I think kris drowned. His darkworld form is blue, the song mentions both using the soul as an ark and having it guide him through the waves.
Ralsei, who's been cursed with knowing too much, doesn't change that part of the song. Maybe because it's harmless, maybe because it's harmless without the context. The part Ralsei does change, it seems, is also kind of prophetic, too.
