Shadow's way of showing love towards Maria is very nontraditional and indirect. While he's not able to understand a lot of acts of affection, he lets her show affection to him - something he wouldn't let anybody else do. And it's clear from his body language that he loves her.
You don't die for someone you don't love. You don't allow painful tests to be performed on you for their health. You don't remember their name and voice even after your memories were wiped. Shadow does that. Because Shadow loves Maria. And Maria loves Shadow.

You know how some people saw environmentalist themes of nature vs technology in classic Sonic games' stories?
I think there was a direction for Shadow's stories to take a theme of biology as found in the wild vs biology as made in the lab. Stuff like the Biolizard and Artificial Chaos could be used as parallels to real life unethical animal research and Shadow could be the POV of a victim facing the antagonists representing the evil reasons behind such experiments, the first of these antagonists being the military and the war machine.
SA2 already somewhat villainizes the military and Shadow 05 have the Black Arms as another military inpired (I have foggy memories of a development name for the BA that fits so well that I swear exist) force of evil. Just add some lines of how Project Shadow was going to see military use and that Shadow was being treated not as a person, but as a tool (by Gerald), subject (by the scientists), weapon (by the funding behind the ARK) and soldier (by Black Doom), only for Maria to treat him as a person.
Now Shadow's story has the fictional reading of the objectifaction of an individual by a higher power with an enviromentalist reading of the abuse of an animal by humanity.
