They have nothing to do with the creation of the warframes in the original timeline. 1999 is a pocket dimension paradox created from Entrati doing fuckywuckies. They're not the same, Helminth and Techrot are two different branches of the Infestation/Technocyte virus. Wild Techrot is a collective of minds in constant psychic communication, Helminth was cultivated to have a single mind controlling many bodies. Each warframe represents a specific strain of the Helminth, which is how it makes multiple identical copies of each body. This is false. Canonically there exist multiple variants of warframes, maybe not Jade and Stalker but the rest usually have more than 1 that existed. They were mass produced. They know that forcing people to break up with their hex lover would just result in people getting upset and not interacting with the new systems their testing out.
Some VNs punish you for cheating while others don't for the same reason, it all depends on the gameplay experience targetted by the dev. Considering the romance element of Warframe seems to be driven mostly by just horniness, I don't see an issue with them allowing you to fuck multiple people.
