And then she was caught by surprise, when Kyogre was actually a real threat or landed a few lucky crits, taking May’s strongest mons out. Without the god-given power of quicksaving, she started to panic, making more mistakes in the process.

I think it’s implied she was on her own and struggling to survive after everything was submerged. Honestly, the apocalypse caused by Kyogre within days or weeks is really hard to picture. I assume Kyogre creates water out of nothing and isn't limited to Earth’s natural reserves (otherwise, Team Aqua’s plan wouldn't make any sense). But even then, it would take ungodly amounts of water to submerge all of Hoenn. Lifting the sea level globally just by one meter is already a fuck ton of water, and remember that Mount Chimney is 1,5km tall. Multiple decades, sure, but not two weeks.

In PokeSpe's ORAS arc, neither suit is used for anything besides going to space. Back during the RS arc (4 years prior to the ORAS arc), Ruby and Sapphire didn't use fancy scuba diving gear to reach the Cave of Origin at the bottom of the sea. Instead they used the ancient power of Sapphire's Relicanth to magically dive without drowning. Relicanth here was given lore about being so old, being a coelacanth fossil, it's become magical enough to bring humans to the bottom of the sea. It also doesn't have a lot of places on its body to hold onto, which forces Ruby and Sapphire to clutch it while holding hands kek (which was also plot relevant as they'd just finally stopped arguing)

However Ruby and Sapphire have some magic destiny connection shit to the Orbs (like the Orbs having enough consciousness to "choose" them as their holders back in the RS arc, or how just touching the Orbs once has permanent side effects like constant nightmares and glowy eyes, and Ruby/Sapphire had completely absorbed the Orbs into their bodies at one point). So even if the Orbs themselves aren't present, it's safe to assume Ruby and Sapphire have some residual magic Orb plot armor from their time as the Orbs' holders, which would protect them in outer space if their space suits aren't able to.

I really like the symbolism. But explaining her failure due to half her team being eggs seems a bit too easy. Her failing would be more impactful with a nearly full team, which she could explain with her being an inept trainer. Losing with a team of three could be excused as having unintentionally rigged oneself, but not because one is incompetent. And we want her to have all justifyable reasons to see herself as a disgrace, to maximize her misery.

One egg could be enough to achieve the same effect. Being lax, she assumed a team of five was as good as a full one, so she spared one spot for that little side quest. Turns out one more pokemon capable of battling could have made all the difference. Not only that, she would blame herself even further, by stating she wasn't even able to save that unborn life in her care. Also showing there's nothing good left, just hatred for herself and suffering.

Dunno how loaded with symbolism a story should be without becoming too cheesy, but each team member could represent both May's positive traits and her vices which ultimately led to her and the world's downfall. For example, her overleveled Blaziken would represent her pride and strength as a trainer, while also showing how her reliance on it lead to her being left with nothing, now that Blaziken is gone. The egg could embody her good will to create new life, but also her laxness for being unfocused and her irresponsibility for putting new life because of it in danger. Finally, it reflects her guilt for having doomed not only all the lives that once were, but also the ones that could have been.

6 - Egg
An unhatched Budew with the move Synthesis. Synthesis restores HP and is most effective in strong sunlight. Which is ironic because the bottom of the sea is just pitch black darkness, so the move would've been useless to May anyway, even if the Budew egg did survive and hatch. Represents May's hopes and dreams now being impossible or something.

Other options: Whiscash (associated with earthquakes) or Absol (associated with disasters), they just have potential but I can't think of anything right now.
