I'll start: it has always felt somewhat out-of-place to me that Magnemite can be found on Route 38. Not like I'm complaining tho. It's a cool mon in a cosy area.

Seems pretty logical to me.
From a lore perspective they'd probably congregate around the Lighthouse in Olivine City and trail off to routes 38 and 39.
From a gameplay perspective they get you acclimated to the new steel type before you have to fight Jasmine.

Same reason Smeargle is under the Battle Frontier, I guess. Emerald tried shoehorn a bunch of random gen 1/2 pokemon into random places, even though a lot of them could be obtained in FRLG.

That cave was originally meant to have variable encounter tables. The Desert Underpass just has Ditto appear normally.

That is so not true. The Emerald-exclusive Safari Zone extension serves for the most part as an area to gather Johtomons otherwise unavailable in other core Gen 3 games, and ONLY the Wooper line, Remoraid line, Spinarak line, and Ledyba line are obtainable in BOTH Emerald and FRLG. Conversely, the Teddiursa line, Pineco line, Hoothoot line, Mareep line, Houndour line, Sunkern line, Snubbull line, Stantler, Gligar, Miltank, Shuckle, and Aipom can NOT be found anywhere else other than in the Emerald-exclusive Safari Zone extension (in addition to Sudowoodo and Smeargle in the BF).
