Are Nemona and Penny despawned in the overworld after they leave to contain the outbreak of paradox pokemon or are they hidden somewhere else? I went to the entrance of the cave hoping to find them but they aren't there.

They aren't at the starting area either.

I guess no one's ever checked this?

Huh, I didn't know you could just go back. I guess they just despawned yeah, wouldn't make sense for the game to just put them somewhere.

So you're all alone with Arven now... You know what that means ;)

I went all around to the various lakes and caverns and didn't see anyone. I'm going to conclude they despawned.
