The game's just meant to be a 3D battler like Stadium where you transfer your Gameboy mons and watch them duke it out with dynamic camera angles and custom animations - I'm not sure if this was still the case in the Gen 3 days but from what I hear official tournaments for Gen 1 and 2 were played in Stadium.
The story mode is only there to plug the Pokedex gaps not covered by RS and FRLG.
