Eh, I’d disagree on that. We know that pokemon can break out of balls if they don’t want to be there, and we know that legendaries can outlive their trainers and find others to partner with. My speculation is that, given Ho-Oh traveling throughout the world and being associated with resurrection, it’s the same one moving around the world from trainer to trainer. It just comes and goes as it wishes, looking for those it considers worthy.

The Arceus we see is actually one of the 1000 hands of the OG Pokegod/Shin-Oh/True Arceus. It's real form seems to be impossible for humans to be comprehended and in PL:A it showed itself only as an orb of light.

In anime there were shown at least two Mewtwos and it's implied that XY Mewtwo is a different one than RBGY one.

Both Palkia and Dialga control powers that make existence of multiple of them a non-issue.

In the anime canon there's at least two one male one female. It's possible there's a third one, I don't know if it was ever confirmed if the Mewtwo Ash and Goh met was the same as the one from the first movie or not.
It's not too crazy. It makes sense that other people might have attempted to recreate the Mewtwo experiment convinced they'll somehow succeed where Team Rocket failed.
As for the games it's unlikely that the Mewtwo in Kalos is the same as the one in Kanto.

Outside of Kalos, you can also find Mewtwo in Galar and Sinnoh. The Crown Tundra dynamax caves likely have some funky ultra wormhole thing going on as Ultra Beasts can be found there, but Ramanas Park is odd because there is an entire shrine dedicated to Mewtwo there. The implications are interesting as I believe Ramanas Island is included in PLA just as a reference to the new location in BDSP. But the shrines weren't built yet, meaning they are relatively new structures.

The implications lore wise is fascinating. Was the shrine built to attract Mew, but attracts Mewtwo instead due to their genetic similarities? Was it built after Mewtwo's creation? Was some figure of the past aware of Mewtwo's eventual creation?

But ultimately, people are just going cry 'non-canon' about whatever they don't like so it isn't too important.
