The one egg in the Exeggcute bunch that seems to be dead. Nowadays they’re often all drawn with faces, but back when it first came out? Was it alive and just badly wounded? Was it dead and being rolled around by the other eggs?
Everything having to do with Kangaskhan and Cubone.
The weirdness comes mostly from them being designed before breeding was implemented, but it’s very odd that Kangaskhan comes out of the egg with a child already in its pouch and Cubone comes out of the egg with its mother’s skull already on its head.
Here’s what they could have done: make the baby Kangaskhan its own Pokemon, then have it evolve into Kangaskhan unless it’s holding a Skull item, in which case it will evolve into Cubone and then Marowak.
There would still be the mystery of what Cubone’s face looks like since he’d be a different Pokemon than the baby Kangaskhan.

Legendary and mythical Pokemon being able to talk is one thing, but Meowth learning to speak really upends the whole Pokemon universe. People joke about battles being like cock-fighting but Meowth shows that Pokemon are people. Not all of them necessarily, but a sizable portion could be taught to walk, talk and think like a human being, but nobody in the Pokemon world is at all curious about this. Digimon can speak, and are treated like people. Pokemon can also speak if they’re taught, but are treated like animals. It’s really weird. They could have said that Meowth was a human who got transformed or a Meowth who was exposed to something that gave him human intelligence but nope, he just taught himself. It also makes you wonder why Jessie and James would care so much about stealing Pikachu when they have a far more incredible and rare Pokemon already. Meowth can literally speak human and Pokemon, he could completely change the way humans snd Pokemon communicate and interact. The entire story of the show could have revolved around that concept, but the writers didn’t think beyond “wouldn’t it be funny if the bad guys had a silly talking cat?”
I know I’m being autistic about this, but if I were world-building even something for kids and there were an element that completely changed everything I’d established, I’d probably add in a reason why it doesn’t actually turn the world upside-down.

Can we all just stop and reflect on the fact that DROWZEE. LITERALLY. DID. NOTHING. WRONG?
The dude came across some ownerless treasure just sitting out there in the wild, couldn't physically get to it, enlisted the help of likely the only person he knew that was small enough to help him but wasn't honest about his intentions because Azurill is a little pansy that freakouts over nothing which vindicates said deceit, there was little to no risk of physical harm in getting to the treasure because it would have damn well been shown if that were the case, and since he isn't actually a bad guy, he was going to bring Azurill back home safe and sound but the story makes him act like a deceitful and threatening mustache-twirling villain in order to make us hate him for doing the thing that serves as the entire point of this spinoff series: going into dungeons and finding treasure. Shit makes me cringe every time I replay this game and him having a criminal past has no relevance to his character. Should have just made him a sadistic, child-teen aged schoolyard bully that wants to hurt Azurill for shits and giggles.

The fact that human brings have created new Pokemon from scratch. I don’t even know what makes them an actual Pokemon. It’s like saying your Roomba is a new animal species. Humans don’t seem as interested in the possibilities of designing their own artificial Pokemon as they should be.

I think the reason why no one pays it any mind is that it's both accepted and confirmed that nearly all Pokémon have the same like-minded craving for battle. This is supported by the fact that A) Meowth doesn't often bemoan his current situation and will generally not raise any serious protest when being forced to battle or do things that are expected of Pokémon and B) this relates back to the Arceus-related material in the teraleak that all mons are hardwired like this so what would be the point in Meowth being able to communicate with humans he's still a normal Pokémon in all but language?
