Its too many to list for myself but i will go over a few:
>RTC
>Breeding
>Pokegear
>General and Time-based side content
>TwO ReGiOnS
>Art Direction, from BGM to sprites and even attack animations
>Shinies and Pokerus

Its just so many things that are a staple in the series at this point and for good reason. In general, i think Gen 2 is the textbook example of videogame sequels.
