This idea was retconned to Pokemon adopting the mindset of their trainers. If their trainer is bad they'll become bad. And some pokemon are just assholes to begin with.

They would be right if Pokemon were unintelligent animals that just blindly followed their masters, however:

>Pokemon often disobey their masters, they have their own agency
Ekans and Koffing just aren't comfortable with what they do so they make up some cope about how they just follow orders.

Me personally I take it not as proof that a Pokemon can't be villainous of their own volition, but that even very basic "Just X animal" Pokemon have higher reasoning not just in Mystery Dungeon, but in main sequence Pokemon as well. Faulty reasoning, sure, but definitely human-level sentience on display.

That's probably more true in the anime than the games, where sapience is restricted to certain Pokemon, notably legendaries. The Lake Guardians are almost certainly sapient, Arceus is absolutely sapient, Lapras is noted to understand human speech, Zoroark is absolutely sapient, and so on.

Game Pokémon are not supposed to have human-level intellect aside from the few exceptions that have their high intelligence stated.
That’s the whole reason why Pokémon can only know 4 moves at a time. They can learn tricks and commands, they can’t actually understand what to iate sayin or follow complicated orders like in the anime (like pikachu can’t follow “go behind him, make him trip with your tail then hit him between his eyes” any better than a dog would).
