Honestly the weakest reason they could have is that it's a Legends clause (only one mon from gen 2, 5 and 7 got exclusive formes, ergo, only the starters here get megas) but I think it is fantastically retarded to think this is the case.
Barring Arceus, Game Freak is a bit obsessed with the idea of wrapping together the triads, and megas aren't necessarily the rule here, either
Despite that, gen 1, 3 and 6 would have complete sets of megas for their starters, while 2 and 5 would be incomplete, leaving 4 and 7-9.
Honestly there's a very good chance they might tie-in a gen 5 remake with completing the missing megas for base-forms (Hisuian 'Rot need not apply)

IF they had used common since and just used a 2, 5, 7 starter like PLA did, it wouldn't be as jarring , its having 2 Johto starters that makes it weird.

This is possible. Also, I rememebr rumors floating around the same time as the leaks that there were 5 mystery megas. It would make sense for 3 to be the missing Johto-Unova starter. They'd even have 2 left over for whatever shillmons they want.
