It's hardly anything new since in XY an ex flare member ran the holocaster news and was an elite 4 member. They must have ties with the higher ups due to their money (you had to be rich to even join Tram Flare).
As for where Sycamore is, I'd really like to know since we're seemingly playing as his children

my guess is that malva run a PR campaign to save face and probably directly all the money they had to help people around kalos. Team flare did start as some humanitarian group based on lyssandre's claims both in game and in the anime, I could see it as "well it was lyssandre who was evil, everyone else was just following orders!"
