considering how many versions of it there are, each with their own pro's and con's, i don't think you could truly pick a single definitive version. im quite partial to rogue collection though

Yes but they did a total rewrite and some things have subtly changed, sometimes for the worse. The devteam was worried their old wizardly C code was too much for whoever might come next so they refactored the whole game practically to make the code easier to parse.

The old branch (3.4 iirc) is still maintained and in fact there are many forks off it which depend on it and won't work with the new version, 3.6 IIRC it is.

It's the first really hard fork in Nethack history.

So what's the big differences between the refactor and the old version?

I would suggest people just use default Nethack, btw. It's the "purest" version as forks are the unofficial versions.
