From what I understand there's 3 versions of this game:
PC, N64 & DC: The original game, made by Ubisoft Casablanca (made various Ubisoft games for handhelds)
PS1 Version: A mix of new levels and remade levels from the original, made by Ubisoft Shanghai (responsibles of Rayman 2 PS1 and Rayman Rush)
PS2/GC: Plays similar to the original game but it has different levels, made by Ubisoft Montreal (Splinter Cell and 6th gen Prince of Persia games)

There's also the handheld versions, the GBC version is similar to Rayman's GBC games while the GBA version (named Donald Duck Advanced) is like an enhanced version of it.
I wonder if anyone has played all of them to claim the "best" version of this game, the one thing I know is that the N64 version has issues with it's soundtrack due to poor conversion.

All I can say is that it's much better on the PS1 than on the PS2.

I usually see more praise to the PS1 version over the others, I didn't play too much of it so I can't say.
I did beat the Dreamcast version and it was a fun time.

All are decent, but PS1 is indeed the best, give it a shot if you haven't already.

The PS1 version has unique levels and the biggest difference compared to the PC/N64/DC version is that on the PS1 the levels mix the behind-the-back 3D style and the strictly 2D platforming within levels. On the other versions it's always either one but never both in a single level.
Also some of the boss fights are radically different. Which is important to note because the level featured in the ending cutscene is clearly the PS1 final boss rather than the version you see in the PC/N64/DC game.
I'd argue that the PS1 version is actually the original which the other versions are then based on, which makes total sense considering the target markets for a Donald Duck game. Disney character fanbases outside of the US are very very regional.

If I've played the PS1 version first, is it still worth checking out any of the others?

If I only care about the graphics, the GC version on Dolphin is the best one, right?

Far from it.
I owned the GBA version and it's 100% inferior, only discovered it years later by emulating the GBC version.
GBA plays worse, it arguably looks worse, but most of all it SOUNDS worse. It's painful to listen to, both in terms of music and sound effects.
It also looks cheap/amateurish, like the GBC team tried their best to maximize the hardware they were working with while the GBA devs didn't give a fuck.
Either they're two different teams, or they completely stopped caring halfway through.

I mean look at it. Pic related is the level selection screen.
Top is GBC, bottom is GBA.

Thanks for the heads up, anon. I was thinking of skipping the GBC version altogether and going right into the GBA, but knowing this I'll give the GBC a try first. I love GBC, so having a good Donald Duck video game for it sounds awesome.

The GBA version was made by Ubisoft Shanghai apparently, funny considering they did the PS1 version and from what I'm seeing is the one people like the most.

Well I think I got it.
The GBA version was made by chinks, while the GBC version was made by italians.
It's no surprise they put more effort into it, Italy was always in love with Donald Duck.
