Amiga version is missing levels that were added later.
Generally I think PC version is the way to go. Never played the 3DO Another World and I'm curious about it. It looks pretty cool, but as anon said before the original creator hates it.

It's in the wrong aspect ratio since it's running in mode13h but it's probably fine when you don't know how it's supposed to look.

The nightly version of ScummVM adds support for PC versions of Another World, so maybe we will see some enhancements in the future.

I think the changes were good for making it feel much less limited by the hardware of the time, and it reminds me of a cool animated movie. It lost some interesting details and kept the guy's weird face, but overall I think it was a good remaster.
I disagree with some of the criticism about the visuals, sometimes the hard pixels of the sprites stood out a little on the more blur-style environment, but it's much more subtle on a CRT, more so given the sprites are usually moving. I never really got the impression it was two different art styles slapped together, it always felt like I was playing a big painting.
I'm especially confused about why the creator considered it such a mistake and then went on to allow the ugly anniversary editions. Maybe he just really hated the music. Music seemed appropriate to me.
However, this game was a total chore to play for me, I didn't find the puzzles or gameplay interesting and I'd rather watch a playthrough than replay it myself. Maybe liking the 3DO version best is just another symptom that I don't share the dev's taste.

The ending on 3DO incorporates the intro from Slop of the Alien for some bizarre reason.
Also the intro music was downgraded from the original Amiga version in every port including anniversary

Eric Chahi had a lot of issues with Interplay which published Out of This World in America. The managers constantly kept asking permission to make various changes to the game in an effort to make it more "marketable". At certain point it turned so bad that Chahi set up them the fax bomb, constantly printing a message saying to stop trying to alter the game. Once the renamed game got released and became a success, Interplay wanted a sequel. Chahi probably got tired of fighting them and let them do whatever they want in further console ports and Heart of the Alien. The 3DO port is the ultimate vision of Interplay's "improved" game, complete with hooks into their official sequel.
