I can only think of two times this happened, one being Phantasy Star 4 (Chaz uses Hinas to escape Zio after the first encounter, though it's not named as such) and... I think Golden Sun.

There's also instances of using sleep magic in cutscenes to knock someone out.
AND there's a light spell that's literally only used in cutscenes. You can't cast it yourself even tho it's right there in the spell list.

I think it's actually pretty based that the final villain of Morrowind is aware of transportation-based magic and mocks you if you thought he didn't think of a counter.
