Either a company creates a local branch to hire someone/uses a local employment agency, and then that company is local and has to follow local laws, or they make the worker a contractor.
There's no "Japanese company hires person residing in germany and follows German employment law". They have no way of doing thing like paying tax withholding, healthcare, getting paid for sick leave, etc. They either use an EU subsidy that can do that, or they make them a contractor and deal with it all themselves.
