The short answer is that the sternritter are stronger and therefore Yhwch is stronger because of the parasitic relationship he has with them.

The long answer is that while Yamato has become stronger, it's implied that Ychwh will always eventually outscale any soul reaper as long as he has the ability to split apart and subsequently harvest his soul from the quincy. Essentially this gives him and his army exponential growth over time whereas Soul Reapers have something of a soft cap of just how far they can go. I don't know how long it was between Yhwch's birth and his eventual 'rebellion' against the soul repears when they initially met, but you have to understand that even if it was a similar amount of time he was ultimately going to be weaker not only due to not having spread his soul as far, but also because the quincy in general were weaker. They hadn't unlocked voldstong and even more damning, they were probably getting bopped by Vasto lordes and Menos. Meanwhile, even though Yamato obviously got exponentially stronger than their first encounter, it's already been implied that of the generation of captains and soulreapers during that battle? He was already starting to be challenged by soul reapers hundreds of years his junior both in terms of raw reiatsu and technique. The fact that they keep comparing him to a shikailess Kenny as well as a not yet Hogyokued Aizen should let you know that Yama was falling behind. Combine this with the fact that it's likely he hadn't fully recovered and probably never would thanks to the fake karakura town fight, it's no real surprise that a guy who's whole gimmick is to simulate SOME of the power of a guy who's only been getting consistently stronger with no drawbacks for 1000 years in a row would end up stronger than him.

That said the real reason is because Kubo wanted it to desu I think that Yama shouldn't have had to even used bankai against the klonenarcher.

Kubo's always been weird on concept vs execution. Like he built Aizen up as this gigaretarded powerful dude then couldn't figure out a satisfactory or believable counter, he just sorta "defeated" himself. Then he goes on to make shit like Tsukishima or Gremmy who are far more of a broken, powerful threat on paper than Aizen could ever hope to be but gives them genuinely believable foils. Yhwach prior to regaining full use of The Almighty would have lost handily to Yamamoto. As evidenced by post-Irusuzando Ichigo absolutely bodying him until he pulled out the Almighty brokenness. Clearly peak Soul Reaper power (which Yamamoto had reached) was more than sufficient to defeat what he is capable of without benefit of the Almighty.

Hashbrowns + Yhwach 2v1 on Yamamoto would also not have worked because Kirinji low-diffed him- and that was after he'd already received his first Auswahlen powerup. Its also worth noting that the very first thing Ichibei does when confronting Yhwach is throw his ink on the seal containing Yamamoto's Bankai so it couldn't be used against him.
Yamamoto was a powerhouse from start to finish, he is never once shown to be overpowered. He is always shown to be dealt with by seals and depowering tools because no one can fight in straight up at 100%. The man's Bankai(while holding back) is stated to be able to destroy the entire Soul Society by just being active for too long

The power of the Gotei 13 is entirely its captains and if we're being honest only the 3-4 strongest captains even matter. So when they say the 5 0 Squad members are stronger than the entire Gotei 13 what they are really saying is stronger than ......Yamamoto, Shunsui, Ukitake and Unohana(before his "awakening" Kenpachi was not in Unohana's league" and that's not really that impressive. Ywhach was simply testing and manipulating Ichigo, he wasn't serious. After all, he needed Ichigo to kill the Soul King (as told in the anime, at least).
The idea that there even exists a "peak" Soul Reaper power is also baseless, and if it did exist, it would probably be considerably above Yamamoto (Mugentsu Ichigo, Ichibei, a fully developed Kenpachi maybe.)
