They do but they aren't alive. Infinite Tsukiyomi targets every LIVING thing (animal, at least). We saw lesser genjutsu affect Edo Tensei zombies, so clearly it is an oversight in the jutsu by Kaguya who didn't anticipate dead people wandering around.

In hindsight, it was a terrible plan. It would have been much better to keep the villages pitted against each other and launch an attack when they were busy dealing with political infighting. Considering that Obito could practically appear wherever he wanted, it was easy for him to bring Kisame and a bunch of Zetsus into his dimension to infiltrate and kidnap the two remaining tailed beasts.
