Maybe you're thinking about when Riko, the blonde little girl with glasses, went up in the abyss and started bleeding out of every part of her body? That was the first "big" dark thing in season 1. The second thing was Mitty. She was an orphan. Bondrew did a certain experiment on her that turned her into a pile of flesh. You know of "I have no mouth and I must scream?" She became that essentially, and was still able to feel pain, but also largely immortal. No needed to explain how screwed she is being immobile and defenseless like that stuck in the abyss with monsters that would love to use her as food or a literal seed bed (like eggs and worms growing out of your skin type of seedbed). The first season ends on her mercy killing iirc. Next was the movie. The dark thing here was that Bondrew essentially turned his daughter into a cartridge. He removed her arms, legs, and other non-essential organs, put her into a box and carried her around so she can be used to take the damage of the abyss in his place. We also learn what white whistles really are...
Then there's the second season. I'm not gonna type it all out, but essentially take a girl that wanted to have children, turn her into a monster that pops out babies, but take all of her children and eat them, effectively using her and her children as a farm. Oh, btw, this "farm girl" is your adopted daughter that you wanted since your reproductive system was destroyed by the person who owned you at the time. Yes, you've been eating your grandchildren.
