Honestly I wasn't expecting the ending to be like this.
It's hardly what I'll call a downer ending, but a sweet bittersweet ending. I like that humanity is still out there and maybe there is a chance for them to adapt right back to Earth
Also I love how they gave us one last glorious spergout for Yachiyo.
I loved this anime and it's only barely beated by Ninkoro for AOTS by a very small margin.

I liked the ending. I expected her emotional crashout to be due to anxiety about the future of the hotel if humans come back since they liked hosting alien guests and stuff. However, ultimately I'm glad it wasn't that because then the humans being unable to return would've been a bad resolution.
Instead, the way they did it it both resolved the problem with humans while maintaining and validating the current status quo. This way the viewer is able to leave the story knowing that the Gingarou Hotel will continue to operate this way and that humans survived and there's no more virus.

How could humans be unable to live on Earth anymore? The human genome shouldn't have changed that much in 500 years. Allergies can be treated and immunity can be reestablished by gradual exposure to the new environment. If nothing else, a spacefaring civilization should also have stored frozen embryos of the original humans that can be used to rebuild the population.

So, humanity *can* return to Earth, it will just take time for them to re-acclimate. The allergy is explicitly treatable, since Tomari survived. With the right drugs they can probably walk around on Earth's surface for hours at a time, like someone taking anti-histimines before going to visit a friend who has pets they are allergic to. Within a couple of generations of exposure, treatments, and maybe a tiny bit of genetic engineering they should end up with at least a sustainable population of humans that can live on Earth again.
And that assumes that ALL humans have developed the allergy, as opposed to just some fraction of them. Some people are deathly allergic to shellfish. Most people are not. Tomari could just be one of the unlucky ones.
We never learned what happened to the sea floor colonies because they all blew up a la Sealab 2021.
