Unless I forgot something and they reordred events, that specific Rain kiss was anime original. There was a conversation alone with Saga, where Rain joins them and is introduced, and seeing how young she looks and noticing she was marked Saga immediate accuses him then he's told she's the older one.
Then there's a larger group conversation where it's asked how that was given since it's not normally possible. The two stay silent at that question, but the others knowing it's needed to not be affected also want it. Rune already didn't need it but asked why she couldn't get it from him but he thought it wasn't something someone that young should hear.
Sometime after that when the rest heard what was required, without the novel explaining. Rain is alone with him after he drank too much and she leads him to bed, where she says she's fine with it but may be jealous. Then it switches to a few days later where they are preparing to leave.

With the way the manga changes or adds to everything and started with kisses early, it will probably have at least one sex chapter with Rain.
