Well, if the story is about the MC and his journey to defeat a villain, then he must defeat the villain. If the story is more broad and based around an event, you can disregard any “MC” and just have a cast of pertinent characters with the most influence or interesting plotlines to follow.

The more you focus on a singular character, the more you have to give a reason for why the story is following that character. Why is he special? What is it he achieves that gives him priority/interest over others?

Because there is no point for the story if the villain got defeat by someone else. THe entire story is built upon the connection between the MC and the villains, how they oppose each other, why they oppose each other, what are they believe in,.... Having anyone else defeat the villain basically flush all that development down the drain

Let look at the arc shall we? Marik is built up to be a parallel to Yugi, both the owners of the millennium items but the difference is their relationship with their alterego. Joey defeat Marik doesn't help solve that issue. Not only that, the entire arc was building up the fight with 3 gods cards, Joey ended up winning mean that not going to happen because Joey can't use Ra (it has been established pretty heavy that no one beside people who know Ra true power can use it)

This is fine as long as side characters get their own foils or rivals to beat. Otherwise they end up as glorified cheerleaders with the MC with no goals or arc of their own. So basically you introduce this cool character get audience invested only for them to amount to nothing meaningful storywise. Didn’t watch Duel Monsters but Naruto is very guilty of doing this.
