I don’t think it’s so much about intelligence or lack thereof, but ONE has from the start portrayed Saitama as emotionally intuitive when it comes to heroism. It’s buried underneath a few layers of provincial rockheadedness and maybe some ADHD, but it’s there. The same thing happens with Garou - it’s Saitama that figures out he wanted to be a hero. It may also help that Saitama is so strong that he doesn’t really get caught up in the theatrics - no monster or hero for that is really intimidating to him by appearance, so he focuses on what he sees of their internal state.

Saitama represents a philosophical obstacle. Monsters are too set in their ways to change and destroy themselves by trying to brute force their encounter with Saitama. Humans are willing to give up and re-evaluate their own values and beliefs when brute force fails. I don't know if it's specifically an eastern buddhist or shinto thing but Saitama's "enlightenment" and bald monk/saint-like appearance make me think it is.

The ninja arc is just a neat way to tie up Saitama's relationship with Flash post-MA arc, explore his and Sonic's backstories, and give a little more foreshadowing for Blast (which will pay off, eventually). The doomsday dragon I think is actually very relevant to what Saitama and Amai Mask discuss in this arc, which is why it leads directly into it at the end of the chapter. It encapsulates the overwhelming power Saitama has that Amai Mask is obsessing over, but also his apathy that makes him unsuited for the role. It's a distillation of why Amai Mask's plan for Saitama wouldn't work.

Yeah, the HA thought that every hero would naturally try to reach the top, but then they noticed that a lot of the strongest heroes gave zero shits about the ranking system and just hung around in C-class or B-class doing their own things mostly.
Honestly a pretty good deconstruction of the type of ranking systems you see in some shounen, because a lot of the time, this is realistically what would happen. Not every smart or hard-working employee is going to purposely start grinding for promotions, because they just can't be assed to with the social bullshit that some companies unofficially require for that, much like how the MA requires their literal A-listers to play the popularity game.

I'd say that's more the result of OPM pointing at the powerlevel barriers you often find in shonen and such and taking that to its logical conclusions where 'only the S-class matters' is the unspoken rule, even in universe.
Most A-class we've seen aren't weak or anything, compared to the lower classes, but as that one page states: S-class is just insane.
Promoting into incompetency does still seem to be a problem in the MA, though, with Death Gatling's hit squad being largely composed of B-listers, that I recall. Preemptively: It was from the manga, yes, but that was before that went off the deep end, and clearly had something to say, unlike most of the later bollocks.

And S-class itself basically contains its own C to A microcosm, in a different ballpark from the regular C to A. Tatsumaki is like the S rank of the S rank. Blast too if we're to assume his rank #1 spot is actually deserved, but there's not much to go by.
