They're servant of institutionalized "God".
Why in Japanese games the final boss is always a god and the gist of it is that almost ALL modern japanese media is chock full of subtle symbolism used to denounce its oppressive gods which may represent government, capitalism, foreign religions or America.
Japanese history is basically a timeloop of many gods arising to power only to ultimately fall without fulfilling its promised heaven on earth and as such killing a false god is seen as the final state of societal cycle to free itself.
With that context, who do you think is the false god of anime industry? The god who corrupted the natural order of things by inserting itself onto the ruling class, promising a new heaven only to weaken what was great and allow a foreign evil to take root?

I imagine it's because only the ones where religious figures are depicted as evil get popular. Some of the more niche stuff don't really have that, but most people aren't interested in it.
