The Hojo clan was moving armies against the rightful emperor and their leader was a drooling puppet. Waging war and killing enemies for questionable reasons has been a constant for all sides, Tadayoshi even confronts Tokiyuki with his selfish desires getting loads of people killed early in the story and he pretty much admits to it. The series has always been mostly morally grey and relativistic when it comes to just war.

Takauji was framed as villainous because he had personally acted friendly towards Tokiyuki before, while planning to betray him and because he was having schizophrenic talks while stancing up half-naked admits the slaughter.
