Unit 01 (the most important unit, and the only one that can be used in Lilith's place to start instrumentality as a result of being made from her) only listens to Shinji and no one else, Yui made it that way as a safeguard against SEELE's plan

Don't see how two slightly more stable pilots would have stopped Asuka's mindrape, or the slaughter of most of NERV by the military or the MP eva's or SEELE as a whole. Hell Yui just plain doesn't activate until Asuka's been killed in the movie.
