One possible reason is that mangaka and animators have tight schedules, and anatomically detailed muscles take a long time to draw. Another is that many protagonists tend to be quite young, while men usually peak in muscle mass between their late 20s and mid-30s.
But besides that, I would like to question the initial assumption. If we look at the best-selling ongoing manga and their male protagonists, we see they usually have lean, athletic builds.

People will make excuses about but 100% of the reason is that it takes more time drawing muscles. A main character is going to be the must drawn person in the series. Its a big commitment to drawing muscles every single chapter.

The most popular versions of the anime/manga art style are geared towards depicting cute characters, and muscular characters usually aren't considered "cute".
Protagonists specifically are even less likely to be muscular because of the prevalence of teen protagonists (who are usually small to signify their age) and generic everyman protagonists (who can't be too muscular because it would make it more difficult for the target audience to self-insert as them).
