She's not the type to want to live alone, written into her as a contrast to Rei. Her increasing isolation later leads up to her psychotic break.
She has a burgeoning interest in Shinji because her own ego is wrapped up in piloting and Shinji is a pilot. Eventually Shinji's success in piloting will be a wedge that she takes as an attack on her own self worth, this mixes with feelings of wanting Shinji to be more manly into quite a mess, but in the end her sense of self is more important.
Misato is the closest person in Japan to Kaji so keeping close to her is keeping close to Kaji. As you get closer to the director's cuts it's more apparent that she's being written to do the womanly thing of trying to understand a romantic rival.

It's also weird how it doesn't seem like anyone in the outside world gives a shit. Shinji is isolated, but you'd think that his face would be all over the media and instead he'd be incapable of going anywhere without everyone recognizing him and hassling him. He shouldn't be facing isolation, he should be overwhelmed with unwanted attention.
