i've always assumed it was to either save space and/or because you can somehow have it cut into to those files when playing the episode

This, I have a collective ~100TB of storage in my room and downloading anime gets to 90MB/s, it has become easy and cheap as fuck to download and store anime without having to cut it to pieces.
Hell, add the separate OP/ED as a bonus, but just keep it within the file itself.

the amount of space you save from cutting OPs and EDs is so insignificant that it doesn't matter. there's a reason why none of the encoders groups do that anymore

It makes more sense with 50+ episode series. Over 50 episodes, the 3 minutes for the OP and ED is like 2.5 hours of video (more than 5 episodes worth) that you can cut down to 3 minutes. You could argue that space is cheap (it would save 5-6 GB, though that will keep piling up if you consider more series) but saving space would allow you to download something different. It doesn't make as much sense with 12 episode series though.

Depends. It wasn't uncommon for older series to have one opening for their entire runtime. Some might change up the visuals once or twice while keeping the same song, which would require a separate file too though.
Not worse than when I downloaded Pani Pani Dash back in the late '00s and the combination adapter for the screen and audio was locked behind a password that you had to solve Japanese riddles to get. I think they only did that to keep non-weebs out the community, which is understandable. I had to download another torrent because English is like my third language and I was never well-informed when it came to Japan outside of anime and video games.
