Eva-00 prolly wasn't up to the task. Remember that Eva-02 is the only unit that specifically is considered to be complete and battle-ready. 00 is a prototype (also has a track record of going out of control), and 01 has Shinji for a pilot, who is so unreliable they gambled and tried creating autopilot function.
Not to sound like certain nigger found in this thread, but if there was a Eva-03 unit (which would probably be even better than 02), Asuka would totally be paired with it's pilot for that mission.
