Japan was conquered by a then Protestant/free-thinking country that looked poorly on the Catholic Church and its dogmatism. There was really no counterbalance to this, so at a minimum "Church corrupt" became the default. There are a few history buffs like Kouta Hirano or Kinoko Nasu who make their versions of the Church morally grey but an absolute necessity for world safety.

In Frieren, it's not like the church was good. It was simply that her friend, who was a member of the church, was a kind person but a perverted motherfucker nevertheless who went to brothels and God knows what. But he was good where it mattered and helped orphaned kids when no one else did. In a sense, this character is a memento to everyone having a perverted side behind closed doors, but still being good.
