If anything if you look back through GT, a major confronted for just Touma was him going between thinking for himself or letting other people do all the real thinking for him. Both of which have backfire throughout GT. Meaning he need to find a balance of doing things the way other people think but also balancing and not losing his own choice to choose in that.
Ironically this goes back to GT 8, where Anna S was getting mad at Touma for not thinking for himself and force him to think for himself but still being a guide for him on his choices. Touma ironically need a teacher to guide him but not mess with him making his own choices and said teacher being there if Touma own choices goes really badly. GT 12 show that death is nothing but a way to get more EXP in there eyes. I do think Coronzon did defeat them but she knew she couldn't keep them dead. She had decent comedic chemistry in the railgun manga with Mikoto, and Kamachi made the Misaki-based volume very shortly after since the manga hinted that Misaki knew Touma.

I could see him somewhat feeling like it "isnt his" anymore since the manga laid down the foundation for their current schtick.

Thats kind of the problem. While yes, he is trying to include her more, we're past the point of it being enough.

Like ok, with the CRC stuff. She had the counter, but CRC did some fuckery to trick her. That sounds fine... IF she had been potent throughout the story up to that point. Kind of like how Touma's IB went from being able to solo most people, to needing some help sometimes, to outright needing to team up because IB wasnt cutting it. Index's knowledge being circumvented is fine if we had many examples of her comboing with people throughout the story to solve problems. Stuff like her teaming up with Birdway to get fake Gungir was cool and shows that she could potentially boost the fuck out of people who are skilled enough. The problem is, she either disappeared for volumes on end or her best usecases were using her as a boost from the enemy here and there, like with Fiamma. And now we're at the point where she is fighting people that are good enough to still deal with her knowledge, or to outright just be better than her on things to the point that she is out of her depth.

Its like if Touma went from being able to fight Stiyl 1v1 and then suddenly was getting BTFO by people who could shatter IB in only a few appearances.
