Because it was a fanfiction tier adaptation of the manga with a shitty ending.
People maybe loved this as one of their first anime but as somebody who grew up in a time when it was easier to buy manga in the local comic shop then to download anime from the internet, since it didn't air here, I wasn't exactly impressed with it once I could actually watch it in full years later.
To be fair the anime was produced including it's unique ending when the manga was only halfway through though.

Trigun had much less support than Eva at least. Eva kept getting milked for decades through product placement and movies. Cowboy Bebop had a much more broad appeal, not involving too much unbelievable scifi, and focusing on tightly scripted episodic content that anyone can jump into an appreciate even without overall context.

Meanwhile Nightow moved on and made other stories, Gungrave and Kekkai Sensen, all of which focus harder on the extremely fantastical elements which put his works pretty firmly into a niche. Besides that Nightow makes stylish and creative things but the heart of the character writing isn't as rich. There's some powerful moments, but there's not as much depth to dissect.

It's got a Tenchi-esque aesthetic of rustic high tech meets magitech with each existing in different pockets, but it's got more of an adventure vibe. It's kind of like a 90's sunrise version of flash gordon, bumming around space, dealing with magic chinese pirates one episode, a space race the next, dodging assassins and searching for the treasure that lies at the end of the journey. The main cast is endearing but fairly one-note, Gene is pretty much just a simpleminded bounty hunter Chad big fish in a small pond with a gun that shoots ancient magic who never had the drive to leave the small town until the call to adventure, Jim is his major enabler, being a technical wizkid and as capable as the plot demands engineer of everything, later you get your honor bound muscle brained berserker catgirl and the assassin swordswoman twilight suzuka who's way too capable for the crew but finds them charming enough to hang out. They pick up the Most Advanced Ship in the Galaxy(tm) and have interstellar gunship fistfights with rival outlaws bounty hunters and pirates etc.

If none of this sounds interesting, move on. But it's a fun ride.

It has a cool OP but the first 10 or so episodes have this silly vibe that isn't for everyone. After the reveal that Vash is a plant then things get kino real quick. Honestly the back half of the show is better than most of bebop which is carried by the 1st, last, and (choose your favorite) episode that stand out.

Trigun was never a huge deal in Japan, Nightow himself talks about how he was surprised he even got picked up. NGE is leagues ahead in terms of merch and popularity, so much so Gainax didn't even realize what they had.

Because in Kenshin's case, it's always depicted as a personal choice born from individual circumstances, and the narrative establishes the flaws with that choice when the situation calls for it. Trigun just displays it as a simple black-and-white issue and is happy to run with it for most of the series until Legato forces the issue, and even then Vash never really acknowledges the point, so by the end of the series he doesn't really grow as a character.

Vash's issue is that he really can't kill anyone. The one time he was forced to, it very nearly broke him completely. He recovered, but it's as much a psychological issue as it is an ideological one. Vash can't kill without severely crippling his own mental state, and his impulse to try to prevent whatever deaths he can will never go away.

The principle difference between Vash and Kenshin is that Kenshin was already broken by his past decisions and managed to build himself back up. But if he does kill again, he'll inevitably regress. The key point these two have in common is that this isn't really an issue that they can overcome through sheer will. If Vash kills again, he'll probably break for good. If Kenshin kills again, he'll probably regress for good. There is no power of love and friendship here. If they do it, they're permanently fucked.

Both Trigun and Kenshin cheat by creating circumstances where neither protagonists can mentally survive if they break their oaths. So they don't really have to argue for or against their ideals. Their ideals are the only things holding them together so they can't break them even if they wanted to.

Vash hates killing because he took the morality of a mother figure as gospel and internalized it. Kenshin hates killing because he was forced to do it for 5 years, and the one person who made him feel like he could do something else with his life ended up being one of his victims. And even then, he understood that he couldn't stop killing immediately, he had to at least wait until the war was over.

Kenshin DOES overcome the issue through sheer will. That was his master's final lesson to him, he needs to start seeing value in his own life in order to defeat his inner demons. It was never about whether or not he killed someone, willingness to kill was just a symptom of the mindset he had back in his days as an assassin, where he was too surrounded by death to seriously care about anything but the enemy in front of him.

You say neither series has to argue for or against its ideals, I say only one of them did anyway, and that's what makes it better.

I'd say is similar to the 90s Trigun anime, even moreso when you consider that the main villain has so little screentime he gets outshined by most one offs (he only shows up in 4 of the 26 episodes (5 if you count his call as him showing up))
