Luffy punched him really hard, which is what defeated literally every other villain in the series. Every villain that Luffy has trouble with just has some sort of defense that avoids being punched really hard, i.e. tekkai, dragon scales, haki armor, running the fuck away, etc. As soon as Luffy can start landing clean hits he wins. It's not like he got physically stronger in the series, he just got better at hitting the enemy with his already OP strength.

Croc was a big time successful pirate then he challenged Whitebeard and got his ass crushed so bad he fled to the weakest sea to hide.

He took over Alabasta and became fat and lazy. He had nobody to challenge him, no true threats.

After being freed from ID he regained his ambition and his power started returning.
