I live in Japan, but I have never seen JCDK at the local bookstore.
Even at the quite large bookstore in my neighborhood, they didn't have JCDK.
What they had in large quantities were Golden Kamuy and That Time I Got Reincarnated as a Slime.
As Jashin-chan said in the anime, I think the print run is limited because it is not a work from a major publishing company.

The anime does pick somewhat random chapters to adapt. It doesn't jump all over the place but it's not a per-chapter adaptation, there's a ton of skipped content in the manga.
Also like half of season 3 was completely original (the tourism episodes).
