How the fuck could Killua possibly have lifted 16 tons before learning Nen in order to open the gates? Even if Baki-tier logic was applied here and he could concentrate every single muscle in his 12 year old body into a single region (his arms and hands), there's no way in hell you could make the body of a slightly-muscular 12 year old child lift 16 tons of weight.

That would require Killua to be like one of those kryptonians/viltrumites of superhero comic books who have "smart cells" in their bodies making their systems function differently and that's why they are so superhuman compared to normal humans. But this 16 ton lifting logic is tied ONLY to pure real-life physics/biology without including fictional things like Nen at that point in the story.

Hunter x Hunter is absolutely insane and even Naruto or Bleach have more internal logic than Hunter x Hunter does.

Killua was already a superhuman assassin who could move faster than the eye could follow and rip a guy's beating heart out of his chest without him even noticing, all without Nen. Gon also possessed superhuman reserves of stamina and toughness even without Nen training. Killua was trained from birth to have superhuman physical ability, and Gon is the classic Kintarou archetype. Google it, I shan't explain basic Japanese folklore to you.

And what about Leorio, who is meant to be the average joe with an ordinary background that the audience would mostly relate to? Him training for a few weeks on the Zoldyck estate to be handle heavier weights allows him to exert 8 tons of force in order to open a door, that's like lifting a Savannah Elephant by yourself.

Togashi clearly intends his story to be a little more grounded in reality compared to other shonens, he even tries to make the world map of Hunter Hunter similar to ours but reversed. In Naruto, you can at least handwave a bunch of superhuman things happening by saying that everyone is also using chakra, but Hunter x Hunter, at least in the earlier stages, doesn't include the use of Nen for any of these superhuman feats.

They probably use nen to some degree subconciously before becoming fully aware of it and utilizing. Manga basically confirms this by showing example like komugi, and there was also that line about highly talented high performance individuals are more likely to use nen.

Why were the earlier generations of chimera ants more insect like and the later generations more furry leaning? The baseline stayed the same so wouldn't the ant traits have to diluted and bred out over the course of several generations? How do chimera ants stay ants?

The Zoldycks are not ordinary humans. From the start, Togashi frames them as assassins who have pushed their bodies beyond normal limits for generations.
Killua is introduced as a prodigy among the Zoldycks themselves even compared to his brother Illumi. His physiology is simply not that of a "slightly muscular 12-year-old child." In-universe, their training is so brutal that Gon and Killua casually endure tortures and poisons that would kill most people instantly. This sets the precedent that Zoldyck biology/training β‰  real-world biology.
Gon, before learning Nen, casually drags a 2-ton stone slab in Heaven’s Arena and survives hits that would liquefy a normal body. Killua is established as faster, stronger, and deadlier than Gon even before Nen training. If Gon can accomplish multi-ton feats without Nen, Killua being able to handle the gates isn’t inconsistent.

The quuen's species is chimera ant, not just chimera. Her ant traits are in every offspring, as they're all her first-generation children. If some of the squadron leaders had interbred, then perhaps they would dilute the ant genes eventually.
