Every time a fantastical element is shown to do something in a story, or a certain technology is used, and so on, the writer communicates something about the way the world works to the reader. Naruto is full of moments where that's slowly eroded with stuff going slightly against how you'd assume they work, or certain things being treated as practical when they clearly aren't, and so on.

All living beings have chakra. If a non-Uchiha like Kakashi is capable of using Mangekyo after a transplant, it makes sense Itachi could plant one in a crow and program it to auto activate. Though you'd imagine it'd burn through all of the bird's chakra in that one use and kill it
