For one the anime completely skipped Misaki's introduction arc, instead she got mixed up with Fumino and the two joined together at the same time. In the VN Misaki is involved in a couple ops, mainly those "let's get home unfucked" operations, which is where most of the development between the main cast happens. Here she's just been treading along and hasn't even done anything major since the Dosukebeland operation like a filler character (ironically anime Misaki might be what the "mob chara" VN Misaki thinks she is) Plus there's no Asane beefing with Misaki.
