I find Yuki to be better not just because we simply get to know far more about her character than we ever do Rei and is thus far more fleshed out, but also because her demeanor is a lot more genuine than Reis, in the sense of that Nagato behaves in the way she does because she was simply created/born that way, whereas Rei behaves in the way she does because of her circumstanes causing her to cut herself off from having experienced normal human emotion.
And this difference also manifests in the way the subtle but major differences in their behavior, Nagato is always very hyper-analytic and detail oriented, and to try and sum things up in a way that does not require me to have to provide all the arguments describing her behavior myself, she way behaves in a manner exactly how a reserved autistic person would, whereas Rei in contrast rather blatantly behaves in a manner near identical to a reserved non-autistic person would, which can be seen in the fact how whereas Nagato consistently and persistently displays difficulties in communication and comprehension of social norms, in every iteration of the character Rei is shown to not only lack any difficulties in terms of communication with others, but also her lack of comprehension of social norms is always shown to wither away as she continues interacting with others, implying how her lack of comprehension of such social norms were a result of a simple lack of exposure to them, rather than a fundamental inability/difficulty to properly learn/adapt to them unlike what we see with Nagato.
Of course I could go on more about their rather subtle but significant differences in their personalities, such as the stark difference between their communication styles despite them both at a surface level appearing to simply be quiet, reserved characters, however I believe how I had managed to make a sufficiently strong point in favor of my preference towards Yuki Nagato over Rei Ayanami.
