Personally, I don't think those kind of male friendships are very common, but frankly that's more of a consequence of modern society being hostile to males than anything.
Then of course there's some genuine confusion on how males act between each other, but when I watch anime (especially something targeted to a female audience) I automatically suspend some disbelief anyway, just like (I suppose) females do when watching shounen.
It's not anything worth ranting on 4channel.org about, although obviously to answer this point:

this is likely a sign that you're reading the voices of angry teenagers with time and desire to hold strong opinions about trivial things.
My opinion is that a "man" wouldn't get upset at how male relationships are represented in a show targeted at young females, at least not if they're shown in a positive (if "naive") light.
