Fuyutsuki exists to be even more pathetic than Gendo. A glorified henchman that pines for Yui and can only get her if Instrumentality succeeds, because then he'll get his own little dream world where all his fantasies about Yui being his loving wife will come true.
However, even though Fuyutsuki is the ultimate cuck, he's still more sympathetic than Gendo. Gendo remains the only person on Earth that Yui/Lilith outright rejected from Instrumentality and simply executed by devouring his soul instead of bringing him into the womb of infinite dreams. All Gendo had to do to be forgiven by Yui/Lilith/Rei was be *a* father to Shinji, not even father of the year or any shit like that. He just had to try, even if he would have made mistakes and might have hurt Shinji and been hurt by Shinji, it is the act of trying to communicate with others even if they are likely to hurt you that gives life meaning.

Gendo was not rejected. He is a fully grown Shinji who never changed his ways. He completely hates himself and thinks he can only cause others pain. Being hated by others is the only way he can connect and lower his AT field at that point.
