The biggest problem with that idiot's plan is that he has to ensure the complete extermination of humans with only one winning piece, the messiah girl. If humans escaped in various directions or decided to start a guerrilla war, Squeeler would have had to live the rest of his life in paranoia, distrusting the human slaves in his colony but knowing that if he got rid of them, the surviving humans might return seeking revenge.

Even if humans surrendered, escaped to the other side of Japan, and never returned, he would still have to face two problems:

1- They would have to keep humans as slaves in their colony, so that if humans ever decided to return in the distant future, the queerrats would have a way to defend themselves. The problem is that humans already have a dystopian system in place to prevent demons from being born, and I can't imagine rats being able to manage such a complex system.

2- The Cantus can affect distant places. In the anime, they explain that Tokyo is hell because humans think it is. If the surviving humans explained to their children that the Queerrats are monsters and that their colonies are abominable places, then the colonies and the rats themselves would end up becoming what humans think they are.

To be honest, I can't think of a way that the queerrats could win a war against humans. Kiroumaru was right; there is no plausible victory worth the risk.

Their protocol for dealing with fiends is to kill any and all children who show any signs that they could turn out to be fiends. Like the boy who persistently cheated at a game in one of the early episodes and was never again seen afterwards. Arguably this protocol never failed, since the messiah wasn't a fiend after all. What they didn't have an emergency protocol for was the appearance of a cantus user with killing intent arriving from outside their village, much less one who would launch a surprise attack.

Only one of those was arguably part of a real protocol for the issue, and it was more of a preventative one at that. The gas seemed more like a pre-society relic that they knew about but wasn't really factored into their plans proper. And was a break in case of all other measures failing hail mary play. Failure to really plan for the reality of it seems like the problem in the end. But it is understandable given how the possibility ever happening in the first place is seemingly impossible given all their measures. Though part of that failure was all the real measures pointed inward and never accounted for the potential of it happening outside their influence. Even with what measures they did have for that which ultimately failed or were compromised.

That is still a failure of the system and protocols in the end. Yes the internal preventative measures worked as intended. But they didn't have a real plan for what to do if despite everything it still happened anyway. Or if they did they became lax in readiness preparation for it.

The fundamental problem they are facing is the fact that every cantus user is a walking, talking weapon of mass destruction. So in building their society, the cantus scientists figured that they had to categorically rule out that any cantus user can ever access his or her powers to intentionally harm other humans. They engineered attack inhibition and death feedback to that end, to prevent mutually assured destruction.

The obvious problem is that this leaves them vulnerable to any humans who have no such restrictions placed upon them. So in order to deal with fiends, who can kill with intent, and karma demons, who lost control of their powers and so kill without intent, they already loosened the restrictions a little bit. The neutered cantus users can't attack those two directly, but they can do it indirectly, using tainted cats, administering poison, and similar methods. But loosening the restrictions even more would defeat the point of having developed them in the first place. If there was a way for cantus users to circumvent their attack inhibition and death feedback to deal with a fiend, then they would probably be able to use the same loophole to attack normal humans, giving them full access again to their powers of mass destruction through a backdoor. That was their dilemma.

For their society to function, all the psychic nukes had to be under lock and key at all times. If they had to allow access to psychic nukes in case of emergency, then they needn't have bothered with engineering attack inhibition and death feedback in the first place. They had to trust that they could actually pull off a perfectly pacifist society by culling problem children, or otherwise would have to admit that sooner or later some cantus user will nuke the shit out of everyone else and that would be that.

Actually, what fucked them over was that they DIDN'T observe their protocols. Normally Saki's group would've been turned into catfood after they went off limits during the school trip. The village elders decided against it because they saw too much potential in Saki and her friends. But if they had been killed like standard protocol demanded, then Squealer would never have obtained his ultimate weapon. Funny that, eh?

All it would take is one panicked cantus user briefly mistaking the messiah for a rat and twisting his head off in an instant to end the whole war.
Really, this SHOULD have happened but luckily for Squealer all the retarded main characters kept running around screaming that the hooded person is a fiend and ensuring that everyone else's genetic aversion was being preemptively triggered.
Really, best solution would have been getting an ignorant cantus user and telling them that the hooded person was actually a disguised rat with a sniper rifle and that they need to kill them from ambush with a long distance incineration spell.

Really the whole plot hinged on their singular blindspot of not having any form of inherent birth control despite being a high sex society. If they can use physic powers to alter their own dna then it should be childs play to sterilize kids at birth, only to undo it after they pass all their tests.
