Naruto, Shikamaru and Rock Lee would be annoying as MCs for different reasons. One has a ton of secret bloodline powers to pull out of his ass, one has a ton of super secret strategies to pull out of his ass, and one has new ways of punching people in the face to pull out of his ass. They're all unable to be compelling characters under Kishimoto.

I can agree with that. Kakashi is by far the character with the least flaws that I can think of in Naruto, though I never finished reading it. Even his "death scene" was good, talking with his dad at the campfire.

By contrast, protagonists tend to have more general power, all-purpose powers that can be used in a wide variety of ways and interact with lots of the character's powers, you don't need to design other characters powers specifically around theirs.
