Well if we go by the deeper meaning - we see Sora, not Zora there. Sora could be said to be someone who created, led and basically is Yamato Mori.
By decapitating "her" we can assume that someone cut off the decision making part of YM, basically killing/decapitating current YM head - Mado.
Also the core of prophecy seems to be a mark. Which is still with Ely who had glowing eyes, kinda like Mado's dream/scribble depicts.
